My ships take the root from Wrecksville to Auspicious Excavation, they pass through Straining Coppice. For some reason when doing this my game will drop to 1 fps. Once it's reached the gate to leave Albion, my fps goes back to normal.

There are a lot of ships at Straining Coppice, but not really a lot more than anywhere else. I went to Far Out -> Steady Mole, and there apeared to be hundreds and hundreds of interceptor drones arranged in a giant X formation, and I still got decent FPS there.
Is anyone else experiencing this?

The drones thing is an issue caused by mods, details here:

as for the lag caused by your ships going somewhere, i cant tell if you mean your own Albion Skunk ship, or any other player ship. if its the albion skunk then its deffinitely the drones causeing the issue.

I'm using the Ultimate Fleet Overhaul mod, could that be causing it? Is there a way to disable the mod without making my save game incompatible?

Removing the mod is possible, and will stop new drones breaking in this fashion. It won't remove the ones already there though. This is the risk we take with mods - if unwilling to risk the game time, never use them.
If the save can't be loaded, open it in wordpad, notepad++ or whatever editor you like that can handle very large text files (i use notepad++ myself) and look for a line like
<patch extension="ws_285697432" version="11" name="Galaxy Station Range"/>
but the name= referring to UFO of course. After unsubbing from Workshop, manually delete *only* that line and reload game. Have fun shooting all those stray drones
