Main Plot Not Triggering - Assistance Required Please

To anyone who may know... I am having a problem that the main plot is not triggering. I have the requisite levels of reputation with Terran (Renegade) and Argon (Fed. Marshall) and have stopped by M148 (Argon sector where plot begins) yet the main quest is not activating.

Starting a new game does (Argon Peacekeeper) does allow quest to work so I think something is wrong with my save game. the problem is, I do not wish to start over since I already did after I "backed up" my saves using X3 Universe plugin manager and lost over 400 hours of gameplay already. Since then I have started over and made some progress and wish to continue but also want to get back to having a PHQ.

Important factors to note: Argons were hostile at first as I was pirating for some Mistrals for cash and to start some STs. Now when I fly into Argon space, though I am at the Marshall level of rep, some (lasertowers, police) Argons are still showing as hostile. I expect this is where the problem lies somehow but cannot seem to figure it out. Do I need to find all cops and apologize? Kill the towers? Is there a reason why some Argons are red and most are blue?

Also, I am running the following mods/scripts - asteroid relocator (not used), Pirate Starts, ADS, AutomaticSatelliteNetwork, mars-tc-ap, pirate guild, Yaki Armada. I had all of these working in my last (400+ hrs) game and did plotline fine so I don't think these are the problem.

Happy to provide savegame file if anyone can help. Or recommend a scripting fix of some sort? Cannot seem to find a fix on my own for X3AP specifically.

Edit: Started with "Yaki Grunt" Pirate Start and I know someone is going to say "Its a custom game so you won't have main quest". However, my last game was also a pirate start and as per TEKING66 who created Pirate Starts will say, "Plots are enabled in these starts, though it may not be easy to get them, it is possible."

Since we have no real idea of the effects of your mods and the plugin manager on the vanilla gameplay, I think this is best moved to S&M. It is certainly not for Tech Sp.

I would love to help but I am afraid I don't know enough about it to help you. Hopefully someone who is both kind and determined will come and get us both an answer. I am having the same issue!
