So lets say I'm trying to get a TL to dock with a certain saturn shipyard... and when I do it OOS it says permission granted but the ship hovers there indefinitely.
When I get in the TL and personally pilot, I get docking denied.
When I dock with a smaller ship and just try to buy a damn TL it says "no room for new ship".
The friggin station has 0 landed ships, 0 owned ships. What gives? any clue on how/why this happens and how can i fix it?

We've been working on it the last few days and have finally found the reason, in a nutshell ships set themselves to dock, then don't due to being attacked and/or other reasons, the shipyard doesn;t remove that ships docking slot unless it's killed (for now)
the only way until some micro patch comes out is to kill bigships in the sector and possibly other sectors (heretics for example

Ugh - so basically I gotta wait for the micro patch
Since killing terran ships may be detremental to my terran faction 
EDIT: Please please please when you fix this - can you make sure it affects a scenario that already exists, and isn't just preventative. I'm sure you'll be planning to do this anyways I just can't even begin to imagine what I have to do otherwise.

I'm having a similar problem, though I have an Ice Miner docked, and three NPC Tokyo's waiting to dock.

Orphan Missiles
Launch missiles at the target(s) and initiate a jump in the launch vessel.
Have a 2nd vessel nearby and transfer before the jump countdown completes and the missiles are tagged as NPC resulting in no Rep loss.
