This bug might be company mission specific, as I have not checked any other non-company missions of this type. Most other (Terracorp) missions seem to work fine, including the start up one, which used to spawn blue pirates.
Either way, here is the problem (Pictures as thumbnails):
Mission information, which you get before accepting, looks like this:

This is the incoming message that is sent at the accepting of the mission:

Next, when I jump to the proper sector and approach the target ship, this message pops up:

After that, the ship goes into IDLE mode, not continuing with his course, thus restricting me from successfully completing this thing. On different occasion the ship's speed went to 0, it hanged around for a short while, then disappeared (I was at a greater distance that time, if it helps).
Game version - 1.3 (with 1.2.1 hotfix before that), disc version. No other mission bugs noticed in game after 1.3.

Sorry for the late feedback
and thanks for reporting this. There is a bug with all covert ops missions (follow ship, that is) and hopefully it will be fixed with the next patch.
