Hmm strange...
Not sure if the two are connected, but I'm getting the invisible stations thing (some stations are invisible except for docking clamps, ships can fly through where there should be structure) but now I'm also getting the autopilot in my Nova Raider wanting to fly everywhere at 12m/s instead of the usual 145.
The speed bar looks like 12m/s is all the ship can do (i.e. the bar and the arrow are at max when indicated velocity is 12m/s) but if I disengage the auto the meter looks normal again and I can cruise up to full speed. The ship has a few percent hull damage but nothing like enough to drop it to 12m/s. Any ideas?

sorry, I should have said, no I don't have a joystick. Having a play about with it just now, it seems to be OK doing maneuvers (docking, undocking, entering or clearing a gate) just when it's going somewhere like flying to a station, following a ship etc.

Sounds like you're being followed by a slow ship. If you tell another ship to follow the one you're in then the autopilot won't go faster than the following ship. Have you told a captured ship to "Follow me"?
