Jump into a different ship and fly OOS. The yaki shipyard sometimes puts your new chokaros into its fighter bay and they can't undock while you're IS.
If it still refuses to move then remote fly a discoverer into the station with a jumpdrive and a few ecells and jump it out. Remember to stay OOS at all times though.

i wondered about that when it happened to me.. seeing as all ships seem to be available straight away, i wondered if it was the yaki way of saying you need a higher rep, seemed to be true as small ships would undock but not bigger.... try increasing rep via build missions etc, worked for me.

I had the exact same problem the other day - no matter what I did, my new Chokaro wouldn't undock. Leaving and commanding it to leave while OOS did the trick.
This has never happened to me with 2.5 so I assumed it was an issue with 2.6 or 2.7.

It's probably related to the recent change to make M6's & TMs pass thru gates as per smaller ships. Maybe the way it was done can allow them to dock like smaller ships, as well. Which could cause issues when undocking from internal docks for these classes of ship.
