Neglecting the storyline and the Khaak
I've just started the game and the first time round, as soon as I got the Mercury from second mission, I went off happily trading, and got carried away... So eventually, after setting up a SPP with two frieghters serving it in Kingdon End, and buying a nice Mako, I head off to brennan's triumph to resume the story but it looks like the Khaak may have overrun large portions of the galaxy!
So what is it with the Khaak? is this supposed to happen? Will they eventually destroy everything? And do ships/stations they destroy ever respawn?
I started the game again and this time was much quicker and am about to head to B's T in my original discovery, hopefully the sodding Khaak won't be all over the shop!

Yers that happened to me, only with patch 1.2 (1.1 worked fine). If you receive a message from Ban Dana about the Khaak 's invasion, then the cut scene at the start of mission 3 will not play (after you are asked to Dock with Argon One, but docking does not trigger the cut scene), and you can no longer progress with the story line.
Bug report submitted in Tech Forum, but so far no words from Egosoft (an acknowlegement is all I ask)

Khaak should have been made an option!

What I have gleamed
I have over 20 Auto Traders and NO FACTORIES, As far as I can tell, the Khakk don't show up, until you have Factories, or after you do the third mission. My current game has been going on for weeks

How do you do that!?
I've been wanting to do that for ages, but I had to keep manually controling my cargo ship (Fly to station, buy goods, fly to next station, sell goods etc) and I couldn't figure out how to make it trade itself!

Autotrading
I thought the MK3 autotrading modification required you to own at least one factory to set to 'Homebase' for your gatherer, or the money earned dissappeared into the cosmos !

OK, so can we take it that there is no flexibility in the story line? I was kinda hoping to take over the entire universe.
[/slightly in character]I don't like the Argon lot since I crashed into the battle cruiser thingy and had to pay out all the cash I had at the time in repairs. Also, if my Dad is mega rich then I am also miffed that he hasn't just handed over the cash.[/character off]
I have just got myself established as a trader (getting some missions that pull in up to 50k per trip) and was thinking about waht to do next. The plan had been to start my first factory, but if that triggers the story line to move on then perhaps I should look at the 'autotrader' option.
