Under Settings -> Controls -> Input Modifiers set Controller Modifier 1 to any of the joystick buttons.
Under Settings -> Controls -> Menu Navigation set "Emulated Mouse Cursor (Horizontal)" to "Contoller Modifier 1 + X Axis" and "Emulated Mouse Cursor (Vertical)" to "Controller Modifier 1 + Y Axis".
Open map, try to move the cursor by using the configured input control. No effect.

This bug so far seems to be limited to cursor/emulated mouse-related controls in the "Menu Navigation" section (at least so far that I have tried to use) - the Emulated Mouse Cursor input controls and Move Cursor input controls.

Have you tried the 9.00 Public Beta? There are some changes in there that should hopefully fix this, and it would be good to have confirmation that it fixes your specific case.

Unfortunately, having grabbed the game on GOG (and GNU/Linux), I have no access to beta releases. I guess I'll wait until it officially comes out there to check (fingers crossed).
