Paranid Civil War

Dal Busta assigned me infamous "Paranid Civil War" mission. I have already gained reputation with the Godrealm of the Paranid and I have to gain reputation from the Holy Order of the Pontifex. When I travel to Trinity Sanctum III, I am not assigned any more missions from the Paranid. However, when I travel to Holy Vision, I acquire missions to Razy the "Holy Order" station, create Large-Scale Construction, and Defense Preparations. I read that aligning with the Paranid is the better choice and that aligning with the Holy Order is the worst case scenario. Has anyone been confronted with this dilemma?
