I think overall reputation grows too quickly. It's super easy to get to +10 within minutes of a new game. IMHO it should be slowed down by a factor of 2, or even 3. But it's also overly rewarding. I would say that until you break +10, they shouldn't reward you anything. Reputation should just grow silently up to that point. After that, by all means, let them "thank you" with words and coin (after all, you're "friends" now).
There's even a weird inconsistency with current reward system. Say you're enemies with HOP and are wreaking havoc in their sector. But, you just so happen to swat a bug along the way. All of a sudden, a HOP representative pops up on your screen, thanks you and gives you money. That's just... wrong. Thank you for killing that Kha'ak ship, says the manager of a station my ships are pounding. Such a nice fellow.
I'm not saying you shouldn't get credit at all. Merely, as mentioned above, make any reputation gains below +10 be silent and not monetized.
Also, please combine thanks messages as much as possible (esp. when carrying Police License). "Thanks for your help. Here's a little something as thanks. CHING! Thanks for your help. CHING! Thanks for your help. CHING!". There's no need for this, once is quite enough.

IMO, if you have reputation gains with one faction, you should have a reputation loss with an factions that are enemy to it. For example, gaining 1 point of rep with Argon should mean a loss of maybe 1/2 point of rep with HOP.

But how would the other faction(s) come to know about your rep with their opponents (unless they were directly involved)? Just asking in a roleplay sense.
