During play after exiting a jump gate my joystick axes have changed positions.
I usually have Z axis for yaw and X axis for roll. These are the primary and secondary axes in the settings menu controls.
All of a sudden moving the X axis yaws the ship and Z axis rolls the ship (essentially back to the original standard setup).
I've rebound the controls and got it working again, but it should not have changed. Even reloading the saved control profile didn't fix it.

There are two things that could theoretically be causing this. I will start with the less likely one: could you check whether you have anything mapped to Toggle Steering Axis? It's at the bottom of the second section in the Controls: General menu. Pressing that button flips yaw and roll until you press it again.
If this is indeed not mapped, can you tell me whether you have Adaptive Steering enabled? It decides whether to swap Yaw and Roll depending on your current ship's movement profile. In general a ship with combat thrusters favors Roll, while allround thrusters favor Yaw.
