Tracking missiles don't lock anymore

Not sure what I did, but I got my hands on a pergrine and loaded my forward guns with tracking missiles. They worked fine and locked onto targets.

Now that I changed my missiles from primary to secondary weapons, they no longer lock! I changed them back to primary and didn't fix it. They fire, but they act like dumb fire. Swarm missiles were locking when I first got the ship. What did I break?

I noticed that only the "guided" missiles can lock onto something. I have no clue how to use the other missiles. I tried the smart and swarm ones, they don't lock and can't hit anything either.
