DID game disappeared

Considering that I wasn't even running X3 at that moment, and certainly didn't touch that DID game for at least a week, this is a surprising statement :) It seems that any abnormal termination of the notoriously buggy steam client can cause this, even if you are not actively playing.
It sounds like the best way to avoid losing your game is to never exit X3 while playing :)

One interesting thing is that the hash "statistics" disappears from the local file as soon as I open the DID save. On the other hand I need to close the Steam client for the new one to reappear in the file after exiting the game. So either the game or the Steam client does something different in both cases.

That's why the workaround I posted in the first page worked for me:
Every time I exit X3AP/X3TC in DiD mode, I have to Exit the Steam App to force Steam to flush the cache to the server.

Most of my lost DID save are the result of me hastily quitting X3AP, then turn off the computer (without exiting Steam).

It seems that you don't even have to be playing AP for your DID game to get lost. I didn't quit it hastily - I was in fact watching some movies for probably 4 hours before touching that cable.

Aye, but when you did touch that cable the Steam Client exit (unless you had previously done a full exit) would have been pretty hasty indeed!

I also wasn't playing the DID for at least couple of days, or, rather, at all - it was a 3 min game I just started to test, so it looks like AP does some unexpected things with your DID game even when you are not touching it. Probably just another place where egosoft over-did their infamous "hack-protection".
