I mean it's the same with Station manager when it's activated you have no control over ships anymore, you need to turn off the station manage to be able to remove the homebase and regain control over the ship if you need to upgrade or do anything on it, or even assign it to another station.

Here it's exactly the same the second you land a drone on a M7D you have no more control on it and you can never turn off the "drone manager" that will forbid you any action even set a homebase or go to the PHQ for reverse engineering. (Cause i had not the drone blueprint i was supposed to get with it).
At some point you need a way to add or remove drones to your carrier, that's really the base ...
You don't actually have to remove the station manager, just go into station manager restrictions and you can change what the ships do, including making them deactivate which you can then use commands on normally.

Can't help with the second part since I haven't used any M7D's personally yet, due to the high reps needed and keeping it rather even right now.

There are several uses an M7D may be put to that don't require DCS, just as there are several uses for DCS that don't require an M7D to be useful. I can only suggest you explore the possibilities now you can effectively manufacture & equip any s/w at PHQ

Many other useful & appropriate (mostly rare/expensive) s/w types don't come built-in to assorted ships/variants (eg JDs on superfreighters/armoured transports; triplex on several scout/explorer M5s); deal with it! ;)

Never played AP; all X3 advice is based on vanilla+bonus pack TC or before: AP has not changed much WRT general advice.
