Managed to reproduce. The case in which cancelling the Flee order also removes the Repair and Resupply order with no following orders is due to the Repair and Resupply order concluding that the ship is unable to get supplies at your carriers or fleet auxiliary ships in the sector or attached to their command hierarchy. This can be due to one of a number of reasons. Most common that i've been able to reproduce are:

- player not having blueprints for any ammunition compatible with the installed missile launchers,
- carrier or fleet auxiliary ship not having enough supplies to supply sufficient ammunition,
- or automatic resupply is set to off.

There is an improvement coming that addresses the second cause, namely that if a resupply ship cannot build all of the ammo that a ship needs but can build a few, the ship that needs ammo will order what it can.

Thank you for investigating. However, in my case, I can rule out each of possible reasons you pointed.
- I have blueprints, I bought every missile blueprint I saw from ARG representative and I'm able to resupply missiles (every type) at my carriers manually. I tried auto resupply with both tracking missiles and torpedo launchers to be sure that not single one type of ammo is affected. In both cases I can resupply manually and I can't with auto resupply.
- Carriers are fully loaded with supplies - I have at least few hundreds of each energy cells, missile components and smart chips in storage. In encyclopedia I don't see any other wares needed to assemble a missile. I experimented with high, medium and low presets - I'm sure that there was more than enough in carrier's storage to restock a single fighter with basic, cheapest missiles.
- Automatic resupply is not set to off - I experimented with various combinations in global orders section, I also set up carriers and few different fighters manually.

Since my game is modded (including weapons mod - I don't think it affects missiles, but who knows...?), I'm not complaining nor reporting a bug - I'll wait for 2.6 and see if it helps.

In that case, i'd like to take a look at that save after all. That it's modded limits what i can do with it a bit, but hopefully i can get enough information out of it to be useful. And i would much appreciate if you could tell me which carrier(s) and which ship(s) are concerned to get me started.

Here it is. Instantly after loading, a fighter (ELP-612 I believe) will report "out of ammo". You can use it for testing. Yesterday i was trying with different fighters (Nova sentinels, one of them had 227 or 277 in it's id), but it should make no difference - I tried again today on save I'm providing with ELP-612 and got identical results. Please note that problem is not 100% repeatable - I loaded save twice before uploading. First, after giving attack order to ELP-612, it didn't react at all, just stuck in place with "attack" order (probably some particular combat situation). When fight was over, I ordered to attack some blue target nearby - and then I got "flee" and "R&R". When I loaded game second time, I was able to reproduce "flee and R&R" situation instatntly, before combat ended.
I have two carriers, both in the same fleet. Yesterday I was using both of them in different configurations (as a subordinate, as a fleet leader, as an independent ship with subordinates) - didn't see any difference in fighters' behaviour.

Eclipse Vanguard ELP-612 moved to Carrier ZFE-918, its direct superior, to get heavy smart missiles, so looks like whatever it was is already fixed with current latest code. Unfortunately, due to the mods, i can't dig down into what might have caused the issue you saw, but should be fixed with an upcoming patch.
