As a high level symptom here I think this is the problem.

Why has the game stopped using my GPU during the animated sequences??
Once the Albion skunk burn sequence is done you are in a more free flight mode and things improve...but it then just stops using the GPU again briefly or it is waiting for something. You are flying around things are good then bang stutter... You enter or exit the highway and freeze, then it picks up again basically inline with the graph. [ external image ]
During all of this my CPU was not effected by speed step it maintained a constant high clock rate.
For some reason the game appears to stop using the GPU whilst it waits or is doing something else.

Not sure how the hell you are getting the results you are, my game is running perfectly on a FX-9590 and HD7970 @ 2560x1080, I may wait to upgrade the vid card to the 290x now lol
So I ran Uniheaven benchmark and scored 1700+ (which is a good score), min was 35fps average over 70. Fired up Arma 3 and saw major framerate improvements and smoothness compared to the 6950, my system as far as I can tell is functioning correctly.
Tried disabling Hyper Threading on the i7, that had no effect.
Tried removing all external controllers, keyboard & mouse only... that had no effect.
Tried reseting the UIdata.xml as it was full of errors... no effect.
Moving to the crew area on the albion skunk seems fine, I see a constant 60fps there, off the skunk in fps mode is better than space flight but I still see some stuttering/dropped frames etc.. The scripted animation portions are a disaster really bad fps on those. Empty areas of space seem ok.
I don't know what to try next, I'm at the end of self-help now
You can expect a lot of performance fixes to come in the next few weeks/months. If you read one of the sticky posts by Bernd, he already said they are ordering in a whole bunch of high-spec machines to test some of the performance issues on and test fixes with, so it WILL get better. I guess they didn't do this earlier due to money constraints, but now with their release-day sales being so good they can afford to splash some cash and improve the game for us all.
Be glad they are doing that and not just paying out their shareholders huge dividends or bonuses, like they would do if they were bankers

@Geldethi : maybe your processor, as it's only a cpu (no integrated gpu) could be the key but not sure as I saw that people using core i7 3960X was having the same performance issue....
I have tried disabling the on-board graphics IGP from the Haswell i7 initially in Windows Device Manager, then to make absolutely sure the system board BIOS (so it doesn't even appear in Device Manager)... no effect
One thing I did notice is that having a 2nd monitor plugged in I see a 2nd display option in X Rebirth, sure enough if I select it X Rebirth moves to that secondary display. I do not recall seeing that option when using my 6950 even though I had three displays plugged into that.
I will disconnect my 2nd monitor to see if that has any effect.
Good point, On the Chip graphics are great for laptops/basic PC's but are stupid for anything with a dedicated card, my other half has an i7 laptop and the stupid thing keeps defaulting to the on chip not the GeForce, pisses her off when she forgets to check on new games.
Max out your graphics settings and with Vsync = off switch AA to x4.
I've only tested it for a few mins but now my average frame rate has dropped to 25 - 30 but the stutter seems to have gone
The GPU utilisation is much higher as you would expect but also much more consistent. This is the New Start Campaign gain just past the scripts sequence of the skunk's boost coming online:
I'm currently on an A10-5800k PC using a XFX HD7990
I've found that I get better performance when I tinker with the settings in Catalyst and attempt to adjust to what DirectX9 has available, rather than the additional things that are supported by higher DirectX versions (which the card is designed for.) In other words you have to "dress down" your spec.
Currently my settings are set like this:
Anti-Aliasing Mode( & Samples): Application controlled (in game settings= x8)
Filter: Standard
Anti-Aliasing Method: Multisampling ("Adaptive multisampling" is suppose to reduce overhead, however I didn't really notice a difference)
Morphological Filtering: off
Anisotropic Filtering (& Level) Mode: application controlled
Texture Filtering Quality: Standard
Surface Format Optimization: on (Having this off decreases performance)
Wait for vertical refresh: off, unless application specifies (in game=off)
OpenGL triple buffering: off
Tessellation Mode: Override application settings
Maximum Tessellation level: off (This was developed during DirectX10 but supported in DirectX11)
Crossfire: Optimised 1x1 (I'm using both cores together)
I still get slowdowns on populated stations (where there are npc's being animated and space beyond the station is actually being rendered, reducing view distance at stations might aid FPS)
Occasionally in "crowded" sections of space there might be some slowdowns too, along with moving in and out of highways.
With 1.18 I noticed that the transition to and from highways is better.
I still have problems during flight when making fast turns or certain cockpit events/indicators pop up. Frame rates briefly dropping under 25fps isn't a big deal its the micro freeze or 10ms pauses that are the killer where for an instant everything locks up. The game can throw out decent frame rates but at times its like it is waiting on another process to catch up as though the frames are ahead of where the game expect it to be. Layering on more AA to slow the frame rate down seems to help in this regard.
Could it be a frame buffer filling up somewhere, or textures getting flushed too soon?
You are still getting the stutter it seems towards the end of your video, where it just freezes for a half or quarter of a second and then recovers. For me I mostly see this happening during a steep or fast turn.
This is still happening for me in v1.19 beta
Egosoft did say that they believe there to be a driver issue with the R9 290(x)and are in contact with AMD.

Running patch 1.19 i started a new free mode game with my CPU running @ stock speed (2.67GHZ) all GFX setting in game at maximum apart from having SSAO off and v snyc off, settings in Nvidea GFX panel @ defualt was getting 30 FPS dropping to 5-9 FPS in tunnels and when a cap ship was firing at a station for a kill mission, was a total slideshow, FPS generally all over the place, then overclocked my CPU to 4.00GHZ up from stock speed of 2.67, loaded the same save game and the performance was exactly the same more or less.
Dont know if any of this is relevant but i thought i would post it just in case it is.
