I am running at 4.5 so I am not as bottle necked as your on the cpu which may be why your is not working as well?
Not really sure how much a slight oc would help though to be honest as you should still be seeing both cards working especially in empty areas where the cpu isn't being worked as much.

Glad you've managed to improve your experience, but your exact setting on my PC (2500k @ 4.8, 2x GTX 680's @ 1200, W7 Pro 64) actually give a slightly worse experience.
Initially, it looked good, I get waaay over 300fps on the menu screen, and both GPU's were at an even load 60-70% Once I got in-game however, the FPS tanked to hovering just over 30fps in my particular test scene.
Deleting the test profile and going back to my one saw my fps up to 36% in the same demanding scene, with GPU usage at 90-95% Oddly my 2nd, now unused, GPU still reports ~30% load, though it doesn't boost above its default 1006Mhz.
Odd isn't it, how similar builds perform so differently.
Note: in plenty of areas I get 50+ fps constantly, though not in stations. However, despite the lower than I'd like FPS, the game feels fairly smooth, if not silky. I also tried your in-game settings, but there's zero difference vs. having things max'd - though I only use 2x AA.
Game doubtless needs tweaking some more.

This game has really crappy SLI support, or should I say "it doesn't benefit much". I run 2xGTX680.
I managed to get it to run very decently. But because I play on 65" TV with controller and sitting about 6 feet from it, the control menu fonts are very tiny so I switched to 720p instead of 1080p.
My driver settings:
FXAA - on
Mode - Enhance
Setting - SLI 32Q CSAA
SLI Rendering mode - Single GPU.
Game runs very well, no matter where I am. I didn't check the fps. I just feel that it runs smooth and I dont have any jerking or anything.
Nvidia needs to release new driver to support this old garbage of a game, even though its a pretty garbage and I am having fun as long as game doesn't dump crash on me. Game also has memory leak. Dump crashes at around 3.1GB.
I'll try the OPs recommendation, see if it makes it run even smoother.
I have i5 CPU 3.3Ghz too, so that helps some as well since DX9 games are not very GPU loaded.

I think the main problem we are seeing is although both cards seem to work with bioshock profile this doesn't make the blindest bit of difference around station as we are all cpu bound in these areas anyway and there are a great deal of stations.
To prove this theory, when I am inside a station 1 card= 55 fps versus 2 cards at 85 fps which proves SLI is actually working fairly well in non cpu limited areas.
The problem is that when using SLI there is a very slight overhead which in other games in not noticeable but in X rebirth does actually take the frames down a few.
I honestly think the cure for this lies with the cpu optimization and when they manage to get that working we may see our sli kick in much more.
There's nothing nvidia can do(other than release a proper profile)if the cpu isn't keeping up with the cards at these points.

You say CPU bound, but the most load I've ever seen on my CPU is 50-60% on each core...that's a busy CPU certainly, but not maxed out. It's like there is maybe inefficient code in there, i.e. adding more CPU horsepower cannot speed it up for some reason.
When using one of my GTX 680's - it gives the best gaming performance - that single GPU is regularly at 95%+ load. THis suggests that my game, with the settings I use (1200p, 2xAA, settings all on/max) is GPU limited. However, as SLI really doesn't work with this game once you're actually in game, I think I'm stuck.
Note: With the SLI tweaks here I manage to get HUGE FPS (over 350) on the Rebirth menu screen, but once in-game it drops. The starting (very busy) sectors are just about bearable, but combat feels a little juddery at under 40fps, once in less populated sectors things are better. Wherever I am, looking at a structure will give lower FPS than looking away - exactly the same at it did in TC/AP - though in that game my GPU's were usually under 20% utilised each, so it was 100% CPU bound and the high CPU load I saw confirmed this.
Bottom line is that the game needs tweaking. There are certain things we can do to improve our experiences, for me it's disable SLI in the profile. None of the tweaked SLI profile hacks have made things better for me, except on the menu screen, where I'm not so worried about fps

I OC:d to 4.5GHz, installed RIVA Tuner and HWiNFO64.
Monitoring all 8 threads of my CPU shows 6 active and none of them over 50%.
GPU load is 95-96% on one core and as high as 16% on the other (untweaked).
The only good thing about this game so far is that I'm learning how to monitor my comp ingame...

It advises to turn off SLI because Egosoft have "not yet optimized the game at all for SLI", as mentioned in that post. I can in fact confirm a massive perfomance boost in fps when turning off SLI. In my Nvidia control panel I needed to select/add the Rebirth.exe and for choose "Single GPU".
The difference in FPS is around 15 fps for me. I now get 35 fps in the most intensive crowded areas with nebulas, huge stations and thousands of objects, dogfights, lasers and the whole shebang. Previously that meant 17'ish fps.
Game settings:
AA to 0
V-sync off
All other graphic settings to highest possible
Res at 1920x1080
Nvidia Inspector settings:
Rebirth added to Bioshock profile.
FXXA enabled
Anisotropic enabled and set to 16x
SLI deactivated/single GPU selected.
I hope turning off SLI helps others too!

Yep something changed for me as well and I think it came from upgrading to the 331.82 WHQL driver to get the Assassin's Creed 4 optimizations. The custom profile I'd built that was only setting the bioshock SLI bits started to perform like it did with AFR2 rendering mode. Manually changing it to single card brought performance back up to almost what I'd been experiencing prior to the driver upgrade.
We still really need a proper SLI profile.
As an aside though there's a mod on the nexus that reduces the amount of ornamental tiny ships hovering around stations and its been a tremendous boost to FPS, you can grab it here:

Thanks for the link to that mod Bumpinthenight, I will test it out right now and report back how and if I experience a difference!
EDIT: Tried it with both the 1/2 and 1/4 of mass traffic version, and I am seeing a slight improvement in fps, from 0.5 fps to 3 fps. I dont see any difference between the two versions. It's not much and a bit hard to actually notice. But I guess every little bit helps. However it is noticable that the mod is actually in effect since I am acutally seing less mass trafic.
