One thing I speculated is the AI pathfinding is still botched in XRebirth in the same vein as how they were with Terran stations in X3.
I tried a few time now, my freighter can buy things quickly (within 5 min) after they arrive at the sector IF I am somewhere else. But if I am in the same sector, it can take up to 4-5 sometime 15 min or even forever for the ship to maneuver to the docking point. I suspect this happens to the NPC ship as well if you're in sector, so hanging around a factory for too long and you'll create a long line of ship.
Of course, leaving the system put you at risk of the queue bug, so it's a no win situation.

I can try to describe what the freighter does.
After you have reset (deleted the shopping part) the planned trips will be at zero.
Try to do this in the exact order:
1. Assign the freighter to your squad.
2. Go to one of the shops and put an order for 100 (or more) energy cells.
You can do this before or after the freighter has arrived.
3. Be patient. The freighter will first head to a preset place (either above or under the station) before starting the trip to the station to purchase the ordered energy cells. You can freely move around other sectors, but I would wait until the freighter has started it's purchase run.
4. Do NOT under ANY circumstances start a side mission/dock at station/anything related to changing instance or missions. Everything will be overridden. Until Egosoft fixes that part, there's not much else to do.
5. After you are absolutely sure that the freighter has purchased the energy cells (or got that far) you can head to the station awaiting the delivery. Same thing here. The freighter will head to a preset area, then head for the station. If you can't get this far, send in a support ticket describing where it goes wrong. You can use this information as reference.
