Can you indeed remove just the dead missions without breaking the plots or anything else? I have no idea how any of this stuff is done but this might be a workaround until there's (hopefully) a real solution.

Yes, you can remove "dead" cues. The problem is to decide, which ones are really dead. Ideally you don't want to end any scripts prematurely, otherwise you might interrupt missions or don't carry out clean up processes properly.

kurush described a way and the effect of ending certain cues in this topic in the Scripts and Modding Forum. Before trying something like that, always make a backup of your savegames.
