On unedited default, hostiles (Kha'ak / Xenon / Yaki) will be red and enemies will be pink (SCA / FAF / etc.) instead of slightly different shades of pink for all.
I believe the OP recognizes the different default colors for enemies and hostiles (pink vs red) but is also referring to the optional color scheme displaying different faction colors on the map.
Under the map options, there is a tab for "Other" settings. When enabled, one of the options will override the default blue, pink, and red colors with faction specific colors (e.g. blue for ARG, yellow for TEL, green for MIN, etc). However, doing so removes the ability to distinguish each ship's relationship level.
This has been raised in the past with similar requests to allow both types of information to be conveyed simultaneously. Suggestions included border colors or patterns, two-tone colorization, hashing/shading, etc. But to-date the map remains limited to showing only one state or the other (relation level OR faction). I suppose it may be a limitation related to performance.
On a semi-tangential note, I've always wondered why the faction color scheme used on the map doesn't match the colors of each faction's ships (i.e. paint jobs). Although I've now become conditioned to recognizing which factions are represented by each map color, I remember finding it very jarring and counterintuitive when I first started playing X4. For example HOP is magenta on the map but their ships are typically bright gold.
