On FL start when scanning the player headquarters, i seem to be awarded an uknown object M3 that is not in any sector nor can i command it to go anywhere as it says no valid route. Cannot jump as it doenst have energy cells also strange is that i cannot see its freight bay, for some reason. Is this normal?

Yes, that's fine. Don't mind him; he's an actor needed for technical purposes.

Okay, thank you! I'll get started on the corrections and updates.
Hmm, I just checked the recycling of several stations at my headquarters, and they have all been successfully recycled into resources.

I've found another problem: Connection lines for new created connections of sectors with TOA construction kits (tested "Lost Order" <-> "Lost Order beta"; "Midnight Start" <-> "Midnight Star beta") are missing. Also the TOA direction for the one in "Lost Order" (South TOA) is like a north one (180° orientation wrong).

If I remove the TOA and create a new one the connection lines show up correctly.
Also the asteroid design in that "new" sectors is always wrong.

Also the Delixian Wheat product price ist wrong. It costs four times as much to manufacture the product as the resources required. Same with uranus and Xenon Power Plants.

Several other issues found:
1. Sektor Patrol not working for multiple sectors -> always only the first sektor is patroled, Any other addet sector is ignored.
2. Station Complex setting for intermedidate product trading has no effect: even if selling is allowed, station traders can still not sell these products (trading command software mk2).
While rebalancing, I've found this typo:

You can not fix this by just changing the pricing in the TWare file. It's a problem with the equation that is not meant to have resources and products in the same category.
Example I copied microchips from TWareT to TWareN and get different product prices for microchips.

If the pirate ship with that "Judgement day" laser intents to fire, the game crashes.
