I know there are some pre-designed stations that make use of clipping, but this seems like an unintentional one. It's just a random factory, which looks kind of weird like this.

Thank you for the report, sadly i can not fix this issue without breaking every other station where its currently correctly looking.
Therefore i will have to "ignore" your report :(

Summarized:
This is caused by an incorrectly set up station module (the large habitat for teladi).
The connection snap points for the station module are inside the bounding box, but they must be at the extremities of the bounds.
E.g. two of the same module must be able to connect to each other without clipping.

The station generator code has this assumption and can not work with this exception.
The asset can not be adjusted, as all existing stations will break.

EDIT: An improvement was made (for the next beta) in which the station generator will avoid this module being placed directly next to another of its kind.
This will only take affect for newly build stations, not affect the existing ones.

EDIT2: Changed information about when this will be available, it moved from past 7.10 to the next beta.
