Just wandering if my timelines progress would transfer to a new save or would I have to do it again from scratch? I saw below that it would transfer between different computer with same account as long as you transfer the profile but I would like to start a new game...

Your Timelines progress is completely independent of you starting a new Open Universe game, and is not reset unless you actively choose to do so. Any rewards you've earned from your Timelines activities are available in every Open Universe game. And yes, as long as you have cloud sync turned on, Timelines progress will also transfer between PCs.

I have all the Timelines Missions finished and can find all the goodies in space whenever I start a new game,
If I decide to reset Timelines, will my ulocked ships in the next "open Universe" start be still available or only the ones I have already unlocked in the new Timelines playthrough?
So basically: is there a "has already finished TL to 100%"-flag anywhere that persists a reset, or will a reset let the game forget that I ever finished timelines?

It doesnt just reset your scores. So you have to do the whole of Timelines again if you want for example the Xperimental shuttle to be available in your normal game.
There is no 1 flag, there are many flags all saved in Userdata.xml, and Userdata_signed.xml (and the signed one cannot be edited)

Which means that taking archive copies of these should make it possible to pick from archive a set of unlocks that you desire for another start.
E.g. have all unlocked. Make a copy. Reset Timelines and play it to unlock just something. Start playthrough. Collect the something. Restore the "all unlocked" file. Continue the playthrough and collect the rest. (Hypothetical, untested.)
