Probably not.
Try letting the autopilot undock. Try commanding your ship to "Idle".

Armada vs XRM
I am having trouble with your Yaki Armada mod. I installed it on top of XRM and in artificial life setting activated armada, pirate guild and ADS. I can't be sure about Pirate guild, but it doesn't seem to be doing anything. When I tried it some time ago, it spawned ships like mob bosses in certain sectors, etc. I haven't seen anything like it with this installation. In addition, I often get bounties for Armada ships that shouldn't be part of Yaki armada - for example some xenon ships, in xenon sectors. This bounty not only overrides the bounty I should be receiving from XRM bounty system, the ships also do not have the characteristic $ sign in their name signaling XRM bounty will be given for them, but it is displayed if I manualy look on the ship's bounty.
If needed, I can provide complete list of the mods I have installed.

Remnants of Yaki Armada scripts still running - tips to disable?
In my current AP game I was using Yaki Armada, until it started giving me bounties on every Xenon I killed. I disabled it using the AL menu and the instructions in the readme, which did disable the bounty, but not the bounty "Incoming Message" that pops up, which now displays a readtext error.
I'm assuming this means there is still a lingering script running for YA. Any tips on how I might find and stop the script?

When you stop an ALP (Artificial Life Plugin), you must wait for one "tick" of the ALP timer before saving your game, then removing the scripts.
ALP ticks can range from one second to several hours (or more). I don't know how long the Yaki Armada tick is, but you can see it in the event handler for the ALP.
