Finishing a side mission ejects me to main menu

For some reason your ship is removed after it docks to the station. Was this by any chance a ship you captured?

For these kind of mission you can actually transfer the passengers to another ship and let that ship dock remotely. Not sure if you have a suitable ship in range though.
