I took a video while sitting on a Chthonios E and travelling from Getsu Fune over to Faulty Logic. When the jump was made from The Void to Second Contact II, the ship appeared far from the gate to The Void - in fact, it showed up fairly close to the gate to True Sight! See 6:53 for the jump.
When it jumps to True Sight (8:54), it again appears quite far from the source gate. Other jumps were good.

This isn't limited to L ships. This happened to me with a S Scout (Kestril ...however its spelled).
On top of this, when using autopilot through the jumpgate it just slows to a stop after going through the gate, still in the travel mode and on autopilot - just not moving. This happens regardless of jumpgate, but does not happen with super highways.

Improvement coming in a future update. Thanks for the report and the save. Capital ships may still end up some distance from the gate if the area right in front is obstructed, but shouldn't be quite as far as it is in 6.0.
