Step 1 - order a ship to dock at a station while in sector
Step 2 - take control of said ship
Doing this seems to 100% reliably remove all collision from your ship until you save and reload.

Is ship size relevant for the issue?

I have noticed this issue and it appears not. However I can reproduce it by refitting a Dragon in any split warf or equipment dock while onboard, whether or not I am the pilot directly.

Please add details to the reports. Any player ships has no collision or just with specific ships? How can we reproduce the issue?
Ideally add a save where this can be looked into.

I cannot provide a save because a save/load fixes the issue.
More detailed steps anyone can reproduce:
Start the unworthy entrepreneur game start.
Get in the pilot seat of either ship you own (it does not matter which).
Undock and then stand up from the pilot seat.
Order your NPC pilot to dock at the station.
After they have docked again, get back in the pilot seat.
Once you undock again you will be able to fly through any solid object. This also prevents you collecting cargo containers but interestingly bullets will still hit you.
The above process works with any ship.

They are asking for a save file where following your steps allows them to reproduce. The bug doesn’t have to be present on load.

It's specifically any ship the player is able to control, only occurs if the player is onboard but not piloting a craft, and shows with the interaction between with all other ships and entities.
For example, if you're experiencing this issue, and you attempt to pick up cargo with the loot magnet, the loot will simply pass through your ship without any interaction. I've also experienced times where Autopilot will simply fly through the station you're currently in, instead of piloting out of the docking bay, if you set a guidance point and enable autopilot as soon as you undock from a ship maintenance bay.
Unfortunately a save game in itself will likely be zero help here. As mentioned by the other poster, it clears on reload, seems unlinked to game state (you can do it with a fresh game) and so on. Having said this, I will attempt to create a clean save where this issue is being displayed - but it is best to follow the repro steps from the other poster.
My assumption is that the collision bounds are lost somewhere between the flip from "Space" and "Landed" zones and are not reacquired. Reloading clears it as all entities and ships are loaded afresh.

Quick edit: I meant non-projectile entities such as containers and deployables.
