Hi i almost never do this big mission so i wanna know if doing this one from HAT when im finished will it impact relations i have with other Factions?

I Would like to know if ill have negative impact on relations with any other major factions except the ones we already start negative like Yaki Xenon Pirates etc

Hat plot by it self does not impact your faction relations. However finishing the HAT mission plot is necassary to unlock the plots for the other factions that can change the relations.
-> you are safe to do it without fear of ruining your rep with anyone.
