[BUG] 6.0 HF4 - NPC captain won't follow orders / Physics gone haywire

I don't know if this is a common issue, but I wasn't able to find much searching the forums or google that matches my situation.

I have a Barbarossa that won't take orders.
It just sits there doing nothing. Neither clearing out current orders and giving new orders, nor promoting a new captain helps.
I can fly the ship myself just fine, there's nothing wrong with the engines or anything causing it to be stuck on physics objects. The NPC captain is just being stubborn and disobedient.

I've made a copy of the save available on google drive:

The save should be on the ship, which I have renamed "Stuck Barbarossa".

Edit: it appears that auto pilot doesn't work when manually piloting it either.

Edit2: Upon further investigation, it appears to be something to do with the collision fallback introduced in HF4, as trying to fly through the jumpgate causes it to be forced aside as though it was in a collision. It's own cargo drone also causes this to happen, making the cargo drone unable to redock, and pushing the bigger ship around.

Edit3: Another Barbarossa has gone haywire. This time it's spinning all over the sector at warp speed.
I suspect it either has a cargo drone causing the issue, as it has 1 active, and the last Barbarossa had issues when it's cargo drone tried to dock. Or alternatively, it had issues when docking, as that was it's last command, and now, after finally stopping it's warp speed spin, it is stuck like the last one, but with the undock command permanently in place.

Edit4: While the ships were quite resistant to it to begin with, at some point quitting the game and reloading has fixed both ships. So the above saves may not show the issues when you load.

Edit5: It just occurred to my Astrid attempting to dock at my PHQ, so at least one of the possible triggers is docking.

So you can see the Astrid was shot way below the 0y plane of Heretics End. At the end of the video, you can see the Astrid finally stop spinning, and retract it's docking mechanisms. However it was still unresponsive to commands, and reloading did not fix it this time.
