This is not save-dependent and does not appear to be a shadow. I tried updating to the current beta and the new shadow settings made no difference, nor does turning shadows off entirely. It does however depend on view angle: looking from the side of the ship makes it more prominent, while a top-down view nearly hides it.
Is there some weird geometry messing with the lighting here?

This one only seems to occur on the right side of the ship. It's consistent that way even as the light source changes. My game is mostly playing itself right now while I see to other things, but I may take control of this ship and flip it over later to see if I can spot any on the underside.

This is caused by baking the "ambient occlusion" a kind of shadow onto the ships hull.
The baking is done on the vertices, therefore does not have a limit in resolution and precision.
This here is then a result of the low precision. It would look overall worse without the ambient occlusion, so i usually accept these darker spots.
