Alliance is supposed to have them according to the "destroy criminal mass traffic" mission script, but the job definition doesn't include the Alliance in the faction list.
Hatikvah and Trinity are completely absent from both the mission script and job definitions.

Trinity is also missing police (Station Security Vessel) mass traffic, which both of its predecessors have.

For mission purposes, it is not so much that certain mass traffic ships become criminal to you the player faction, but that they are branded criminal by the mission station. Since ALI and HAT (but probably not so much TRI ?) are effectively criminal organisations themselves, they would likely have no criminal traffic reported and no police either.

Alliance is more of an NGO that's dedicated to collecting and safeguarding knowledge, not even remotely criminal. There's no reason for them not to report criminal mass traffic.
The mission script specifically has an entry for the Alliance. The way that script works is to increase the quota for the defined criminal mass traffic when the player is at the specific station. Unfortunately, the job entry that defines Paranid criminal mass traffic only has Godrealm and Holy Order as the valid station owner factions, so it's increasing the quota of a job that doesn't even trigger.

With Hatikvah, it can kind of go both ways, ever since the "diplomacy" update.
Hatikvah as a faction is trying to make drastic changes to become legit, but the people probably won't change overnight, and that might be reflected as increased incidents that the station considers and reports as criminal activity.
Besides, Argon Federation does the policing work for Hatikvah space, and I'm sure they placed plenty of security officers on Hatikvah stations to crack down on criminal activities.

Trinity...is probably just an oversight when the faction got added.

Fair enough. Let's hope the devs see this and have a think whether changes now are practical or wanted. :)

(The main reason I assumed sinister things about ALI is that SCA give missions to rescue ALI ships from mines.)

[4.00] TRI stations do not spawn police/crimina mass traffic

After finishing Paranid unification plot all their stations become new faction called TRI.

However I've been flying for hours around their stations and it seem they do not spawn crimin nor police mass trafic aroud them.
There is regular decorative mass traffic (not visible on radar) as well as ocasional civilian ship (visible on radar), however as far as I see criminal and police "cars" are never spawned.
