My reputaion of SCA never change. I have tried join them, running missions and trading with them but nothing happened. When I destroy their ship, the reputation still at -5.
It's seem like a bug.

Reputation with this (pirate) faction is locked at -5, this is intentional

That should probably be in the FAQ as it fails the principle of least surprise in a big way. I"ll see if I can add it to the wiki with a link to this thread.
Being locked means we can kill them with impunity in neutral space which is nice. I had noticed that the ships I had trading in neutral space with lots of SCA stations (in hopes of raising faction) were killing the occasional raider and not seeing a decrease in faction.

Is this just the SCA that are locked, or are other factions locked too? Like Hatikvah Free League etc.?

I noticed one of their ships had an enemy rating -25 with me for the SCA but the faction was still at -5.
Rating of just that ship then.

Individual ships and stations can have their own ratings, if you annoy them for example. It's normally temporary, though, and they will forget about you after a while, reverting to the reputation for their faction as a whole.

Would love to hear why this is intentional, cause I really like the idea of playing as a pirate in X4.
I'm guessing we'll see a upcoming pirate-feature since SCA lists a bunch of licenses (Otherwise it would be blank like Xenon/Kha'ak)?
If not, there's no real point doing any missions for the SCA since you'll piss of the other factions, locking out access to new ships and equipment. D:
