Does it make sense to hunt ships with paintjobs?
Is that trick to swap them at a shipyard/eq dock to another ship still working?

I believe paint jobs are destroyed when replaced.
If you don't mind modding your game, you can get access to the MANY paint jobs in the game, so you don't need to worry about that sort of thing.
