Just spent 10 mins boarding a yaki centaur in an assasination mission only to have it vanish straight after,This is such a well known problem can you guys and gals at egosoft please fix it.

The mark's ship in assassination missions cannot be permanently captured. Don't waste your time. It's an apparent design decision, so I'd guess it won't be changed.
