Is not a mistake, XRebirth have jumpdrive and gates (for travel between solar systems).

Why would all trade be measured in gates and jumps when your primary means of travel is via highways with zero jumps or gates used?

.. because the really big freighters can't use the highways? I think I've heard something like that.

Because the majority of trade ships are probably going to be capitals. In which case they can't use the highways.

I believe highways still have "gate" entry and exit points. Some videos show this. This may be what the manual is referring to?

Capital ships can only travel long distances via jumpdrive.

Also gates are still included in the game.

I believe jump-gates in XR only connect systems (if I recall the hierarchy correctly: systems > sectors > zones), so counting distance by jump-gates wouldn't make a whole lot of sense, imho. "Trade distance in jump gates: .0023" or some non-sense would be next to useless.

EDIT: Not disputing that caps can only travel via jumpdrives/jumpgates. My assumption about this is travel/trade distance is counted via both: # of jumpgates, # of highway gates, e.g. 0,5, 1,9, etc.
