I keep picking up capt. whatever and it not giving me the next part of the mission(the one where you goto spit space and fly a caiman next to a elephant. Well i did it all the way up to the drive the caiman to the ship part but decided to put it aside becuase thier where 2 khaak clusters right on the ship so I decided to find something better to do till they got wiped out and turned of guidence for that mission and now that I have come back to it it won't register me picking him up so I can go onto the next part of the mission(I have ejected him and picked him up dozens of times, but nope. stuck and the mission can't be aborted :/
Please help 
Edit: Unmodified game, Humble merchant start. Don't think my system specs matter as it is a game bug not a graphics error ect

I got the same problem after changing ships while on that mission and carrying Capt. , and after lots of trying I managed it to work:
1) Go to sector Capt. is flying and where the guidance shows.
2) Stick around until the guidance points directly at space suit
3) pick up
4) jump to Family Zyarth
5) Capt. now must say something like "No prob, you'll get some luck next time". If he doesnt after you wandering in Family Zyarth for a minute - jump to another sector, eject him, repeat from step 1
6) Never mind at your guidance arrow. It will point at the sector you picked up capt. in. It's bugged, just forget about it
7) Find group of Caimans (4 of them), that are on sector map in ship list away from other ships
8) Find the one with 1000 KJ shields
9) Save game, scan him, mission will continue as it should from now on.

Didn't work for me, but I did get it jumpstarted by picking up the captain and flying straight at the split elephant in the sector I was supposed to and now it is giving me the switch over to my caimin prompt(it is docked insector at the trading station
Note: It never registered the pickup at all just went to get in my caiman when I flew close to the split ellie(With capt onboard my ship)
