I have just purchased X3: Reunion 2.0 w/ Bali Gi Missions (US Version)and would like to know what fixes are in the 2.5 update. Should I update my copy?

If you go to the patch page, it actually lists the changes.

The advice is always to patch your game up to the latest version. As you can see, the patch does solve some issues as well as providing new content.

i also just purchased the same version... i have visited the upgrade page, but despite that i have registered my software (or, at least i tried to), it does not tell me what version i should use - all of them come up as a yellow "?" - and it says " Downloads with a yellow question mark show that this version may be incompatible with your game, you have not registered your game or you are not logged in."
AFAIK, i am logged in, and i am registered... so which file (if any) should i download??
EDIT: According to my profile, i have successfully registered the game.
Also, when starting the game, there is an "upgrade" option, but clicking on it doesn't seem to do anything.

There may be a problem with the version autodetection - there certainly is for TC. Just ignore the autoupdate feature and download the patches manually.
If you have the retail version of 2.0, I'd advise getting the 1.0->2.5 patch, as there were a couple of minor glitches with that version which won't be fixed if you simply update from 2.0->2.5. That version of patch will also work with any version of X3:R anyway.
