Well I am running Vista 64 Bit. After running that dx update dxdiag reports that I am now running DirectX 11

This file is update for DirectX 9 ,10, and maybe for 11. DirectX 9 part important for X3 TC.

I dont think that the installer actually replaces anything needed for DX 10 or 11. If you watch during the install process, it says something like checking files and updating as necessary.
Obviously, if it finds something related with a newer version, then it is not going to replace it. It may just be adding components necessary for DX9.
