Command descriptions were quietly added to the encyclopedia entries of the various software packages somewhere between v1.0 and v1.3. Later, Egosoft also created a similar FAQ. Since my list was already here, I decided to include the ship restrictions from their list and continue updating.
The items in red denote missing information. If you can fill in the blank, if I've made a mistake, or if I've missed something please let me know and I'll correct or add it.
Almost all of these commands have in-game descriptions. To access, highlight a command in the command console and press 'i'. If you've seen a thread with more useful instructions or tips, please let me know and I'll put a link to it in the list.

Yes thats true but when you form your ships into fighter groups the group commands will overide quite a few and have noticed can course conflicts unless you remove the ship from the group.

Good list, I've been planning on putting something like this together myself, but can never find the time. I've got a couple of corrections for you though.
The Carrier Software adds the fight command 'Launch Fighter Attack', where docked fighters will attack anything within 6.5km then land again.
The Buy/Sell Ware For Best Price parts of Trade Mk 2 don't require best buying/selling price locators, but do require the home base to be a station not a ship. The normal Buy/Sell Ware commands do work with ships as home bases.

Thank you for the suggestions. I keep debating whether or not to put in explanations for the commands, but it's pretty long as it is and I've seen entire threads devoted to some of the commands. Plus, I think Egosoft did a rather fine job of writing clear command names. Right now I'm inclined to leave the additional info, useful though it be, in the replies unless people really think the list would benefit...

The requirements being Fight Command Software MKI, Fight Command Software MKII, at least 25MJ of shielding (can be made up of 5*5MJ if you cant get 25MJ shields), pilot of at least level 8 (trained by running sector trader first).
Requirements were for X3 Reunion. I did not set up UT's in TC yet. Can somebody confirm this being the same for TC?
EDIT: TC Manual says level 6 is required and is vague on triplex scanner and jumpdrive .

It's not a command as such, but assisted auto-aim is enabled by Fight 1 or 2.
Also, there's Explorer Software:
Navigation
- Fly through gate.
- Map sector.
- Deploy satellite network.
Carrier Command Software also includes:
- Deploy Fighters and Retreat

Trade Command MK1 is standard on TS, not sure about TL but I don't think so.

Thank you all very much. I think I've incorporated all the corrections posted so far. I've not yet used Sector/Universe traders or Carrier software in either TC or R so I can't test any of that info myself. I think I recall that trader pilots order a triplex scanner and jump drive automatically at a certain level, but maybe I'm thinking of CAGs. It's been a long time...
