[AP] Data on hidden ships and crates mined from data files (spoilers)
I found out where the game spawns the hidden ships and crates. It is in the script "3.08 Sector Management.pck" near the end of the file.
For crates the game spawns eight, either engine tunings or rudder tunings. It spawns 2-5 each per crate.
As for ships it seems you can get:
one of:
100% - Kha'ak M6 with default loadouts
any mix of eight of:
30% - Kha'ak M4 or M5 with max loadouts
70% - Kha'ak M4 or M5 with minimum loadouts
any mix of four of:
30% - Eclipse Prototype or Mercury Prototype or Demeter Prototype or Advanced Perseus or Enhanced Dolphin or Enhanced Mako or Enhanced Chimera or Scorpion Prototype or Toucan Prototype or Falcon Prototype with max loadouts
70% - Kha'ak M3 or M4 with max loadouts
two of:
30% - Kha'ak M3 with default loadouts
I didnt bother to decipher the sectors, as they are pretty random and it wouldn't help much.

Sounds like that was the intention, but at the moment all the abandoned ships (the Kha'ak ones at least) have a 'placeholder pilot' - they aren't active, but they have an unknown object as their pilot so cannot be captured without actually making this thing bail first. The director script sets the M6 as unsellable, yet more evidence that the intent was for the player to be able to capture it. The script also sets the pilot to "abandoned". I don't know much about the director but it could be possible that this is not a valid value so that it gets translated to "Unknown Object"
Also, the non Kha'ak ships, if they do spawn (about 76% chance for one, <1% for all 4), spawn with the hidden flag. So you cant target them at all.. which means I dont think its possible to obtain them.. strange.
As for sectors, most ships can spawn anywhere from 1-3 sectors away from Argon Prime, Siezewell, Trinity Sanctum, Great Reef, Cardinals Domain, Avarice, Omicron Lyrae, Family Pride, Home of Opportunity, Bluish Snout, Grand Exchange, Megnir, or Queen's Retribution. It handles the M6 different. So that doesn't help much..
