I think, that it will be possible.

Here way of closing jumpgate: build new jumpgate in front of it and new jumpgate behind it.

All travelling pirates and Xenons must jump to Kha'aks sectors (through new jumpgates) !

I'm afraid this appears to be a slight misunderstanding on the part of the author of the article. There is some exciting new functionality involving jumpgates, but it's not quite as described.

Updated info sounds cool, only one point makes me feel hesitant. I like the fact that Capitals are stupidly expensive and hard to get. I guess I won't mind if they don't require as high a reputation with that race. And I'm sure they know what they're doing anyway.

I guess 'GOD'(wether it's really part of the same engine or not) will be able to place gates? And maybe they'll be destructible too?

a graphics overhaul is just about the last thing x3 needs (x3 is still the best looking space game around), what with all the areas where substantial improvement needs to be/can be made.
