The URV parts supply I station in shady vault is too far away from the other and becomes its own zone. So its a "empty space" zone

That's fine. The station is fully functional. It will now rely more on regular trade ships instead of mass traffic for trading drones to the shipyard, which just means more profitsss for those traders.

So its intentional to split up the sectors into more zones? It looks wierd with a couple of "empty space" zones in the sector with stations in them

This also applies to the HoA Shipyard that was in Gemstone Manufacture, which is now in neighbouring Empty Space (leaving just the HoA Cell Recharge Fac in Gemstone Manufacture).

Shipyards are rare and tend to make zones like Gemstone Manufacture iconic. If it wouldn't make much of a performance difference, I would suggest swapping around the locations of the HoA Shipyard (now in Empty Space) and the HoA Cell Recharge Fac.
